No, if you overwrite original files,
you have installed the mod incorrectly!
The mod is not overwriting any files!
You need to
create a new folder in your Swat4 base directory, and there all mod files go.
You can join vanilla and TSS servers when launching the game through your normal shortcuts without any problem.
If you wanna start SEF mod, you have to launch the .bat file "SEFLaunch.bat" within the new created mod folder (just double click).
To get a proper server list ingame you should install this server list fix:
